Any way to stop it automatically deleting my programs?
Seriously, a warning message is great, but a choice would be nice, rather than 'threat detected. deleted'.

Well, you can temporarily disable it then add it to the exceptions and re enable it.

Turn off real time file protection I think. Its been a while since I had kaspersky. I switched to eset. It will do the same unless you turn off real time file protection.
Try it.

and i think there is an option to disable it in advanced settings.

I too switched and I can't wait for my succription to die becuase it sucks. I'm gonna get kasper right back.

I use the Windows one that you can download for free granted that you have a genuine copy of windows, and I use the thing called SenSe. It's made by a company called Common. It helps me prevent ever even downloading suspicious programs.

Try it: http://common.com/SenSe | ESET does the same. It scans the file as it downloads i guess. It loves blocking trojans in downloads. And I have genuine windows. All my pcs pass validation.
